Due to changes in third-party server services, the upload function following image QC (quality control) in the current versions (StereoMap 4.0 & 4.1, ImageStudio 3.0) may encounter connection issues or failures. As a result, the embedded Raysync upload path within the software requires modification. For specific details regarding the update patch, please refer to the Patch_UploadConfiguration_202506.
This update does not affect other major features of StereoMap and ImageStudio. If you do not need to upload files after image QC, you may choose to skip this update patch. We apologize for any inconvenience this may cause and appreciate your understanding and support.

Stereo-seq Analysis Workflow (SAW) is now released as a self-contained TAR file. Stereo-seq Analysis Workflow (SAW) is a set of data processing command-line pipelines for analyzing Stereo-seq data. Specifically, SAW positions sequenced reads to their spatial location on the tissue section, quantifies spatial feature expression, and visually presents spatial expression distribution. SAW processes the data from the Stereo-seq sequencing platform, combined with microscope images, to generate spatial feature expression matrices.

StereoMap is a high-definition visual desktop application that provide the essential analysis functionality you need to explore your Stereo-seq data interactively. The software is designed to visualize STOmics' SpatioTemporal omics technologies and products and allows further exploration of SpatioTemporal omics data through a variety of tools provided within the software. The GEF matrix, image RPI and IPR data, and clustering results output from the SAW process can all be displayed in StereoMap.

ImageStudio is a desktop application designed to manually processing STOmics images. It is mainly involving image quality assessment and image manual adjustment modules (image stitching, tissue segmentation, and cell segmentation). The image quality assessment mainly scores the images captured by the microscope in terms of image sharpness and image tracklines. The manual image adiustment module is mainly for scenarios that cannot be satisfied by analysts.
